Calculate the internal volume
Use internal dimensions rather than the outside of thick boards or masonry. Subtract permanent internal structures if they occupy meaningful volume.

Fill and water in stages
Lightly settle material as the bed is filled, then water and recheck the level. Avoid heavy compaction that removes useful pore space.
